disk check has created 1000's of copies of my files

Hi, Today when I re-started my system Chkdsk was run on the re-boot, a little odd as I had not had any problems. Once the machine re-started I found I had lost all my spread sheets from the "My documents" folder and that I had thousands of files of the form filename.ext~abcdfg. What has caused this and how do I get rid of all these files?. At the moment I'm going through all my directories...
